What to do when a system file(or other very imp. file needed for booting) is scanned to be infected by a dangerous virus like Funlove? Is it safe to delete or quarantine it or to just leave it as it is.

better to Quarantine it, than to find out it was a necessary file
It is always safe to quarantine.
put it into quarantine for a week to make sure your computer runs good after you quarantine it, then if all runs good on your system then go ahead and delete it'
